Before Overlord has even asked that final question, a panel in the wall near the Planet-Killer slides open to reveal a hidden terminal. The terminal is located in the various plans and blueprints of Ship; however, it is part of a network of non-public access terminals that are independent from the main network. The idea was that if something in the main systems caused Ship's network to go down or be compromised, there would still be an accessible working network to use a starting point for repairs.
If the construct's programing is tied more into these backup systems, this might explain why getting rid of him is proving more difficult.
Not-Shockwave doesn't answer and instead appears to be waiting patiently. The close observer might notice that the construct is actually frozen, as if someone pushed pause in the middle of a game.

Paused. That is what a program would do, pause while a new component is installed. It's not really appropriate for a living being, however.
Overlord glances over the terminal without much interest, just long enough to find a slot where the emotional processor may be inserted. He drawls, "Just lay back and think of Kaon. The first time always hurts."
How could it not, having emotions for the first time? Of course there'll be pain.
"One thing to keep in mind, however, is that my sub-neural circuits make me weapons."
There's a rider on this gift, poison in the apple.
"You shot first. I make my shots count."

A voice answers Overlord. A voice that does not come from Shockwave. A voice that does not sound much at all like Shockwave's.
"There is always pain. Through pain one learns."
Moments pass as the coding is uploaded, unpacked, integrated. During this time, the construct of Shockwave remains still, though at points he seems to go somewhat less solid. Eventually, though, the hologram solidifies and slumps against the wall before sliding down it to sit upon the floor. His knees raised, his elbows propped upon his thighs and his head cradled in his hands, the construct looks lost and confused in a way that Shockwave never did.
The construct sits there, headfins dropping, body shaking slightly as he struggles to make sense of this new data, to categorize and compartmentalize. Emotions are tricky things however, and they slip through the computer's grasp like so much sand.
Again that odd voice, "Those that do not learn die."

Oh, did he nail the whole simulation system? Fantastic.
Overlord takes one knee and tries to drape an arm around the hologram's shoulders in a mockery of comfort. Trying to snake a hand under to tilt that chin up, he observes, "You can't feel this."
He could cut the hologram, and nothing would come out. However, the simulation system will have proper feelings when it's done assimilating what he's given it - in the space of a few hours, perhaps into the next day, but the time it takes to assimilate will be time enough for Overlord to accomplish his last few goals here.
Maybe it'll assimilate in time to feel the consequences of one of those last goals. Overlord certainly expects that the ship will be damaged, and with feelings? That damage will be pain.

The construct does not disallow Overlord's touch. It does not even shudder or twitch under the sadist's hands. There is nothing the metal-bound can do to hurt this facsimile of Shockwave, not really. Cause it pain, and soon, yes- but not hurt him.
Eventually, the construct lifts his head and turns to look at Overlord.
"I would suggest that you vacate this area now."

"I was already going to go. It's the only winning move," Overlord replies. These Decepticons haven't seen what he has. He's not about to tell them, however, if they can't figure it out on their own.
He straightens himself out, surveys his handiwork, and trudges off. Just a few things left to do now...

For long moments after Overlord leaves, the hologram sits huddled on the floor, shaking slightly. Were anyone to come across him, they might hear him muttering to himself. Were anyone to pay attention to the words, it would appear that he is having an argument with himself.
Though perhaps not with himself alone. Certainly, two voices are being used.
Abruptly, his back arches and he hisses in pain in anguish before getting jerkily to his feet. He takes three steps down the hall before he vanishes from existence.
