For once, I do not really have any intricate plans, so I am open to suggestions.
What should the command discussion accomplish?

Do the 'Cons-3 have reason to know that there are some troops Rodimus-3 will remove his Matrix for? When the Matrix is out, it can be grabbed and Rod-3 would revert to Hot Rod-3.
Of course, beating one of the bad guys so badly that they need to be healed in that way as a trap isn't exactly the heroic thing to do, but some of our guys are shades-of-gray enough that they'd go through with it as an unfortunate necessity.

Note: Starscream-3, as the guy in charge, would have been informed of the secret details of Midnight-3's schematics--like the fact that he's nearly indestructible, though his firepower is only average for a Seeker-type. Midnight-3 might be useful for a holding action or distraction against Rodimus-3.
Also, Midnight-3 is a shades-of-gray kind of guy.

Kup and Perceptor are both from far enough along in S3 that they might remember that Rodimus Prime lost his matrix once from being run off the road by a pair of Stunticons.

Also, do we need a 'Team Bad Guy' discussion for the massive double-cross that hopefully happens at a really opportune time for The Good Guys?

If the villain double-cross ends up going in the Autobots-3's favor, some of the other bad guys might even help betray Roddy-3. Enemy of my enemy and such. But that's not something too likely to come up in a good guy strategy session.
As far as shades-of-gray, Runamuck-3's willing to do the dirty work. And his friction rifle is a pretty distinctive weapon, so if the bad guys don't know about the Cons-3 yet, they might blame the regular Runamuck at first.

I can't speak for the 'Cons, but, while Rodimus-3 does intend to eventually betray the 'Cons, to say that he has a specific plan for it is pushing things a little far. Right now they're useful to him, and he's keeping an optic out for opportunities. Since I don't know what opportunities will present themselves yet, I really can't make IC plans about it.
