Supposedly, the split-off point between the main Marvel continuity and the Marvel-Movie continuity that contains the Rodimus Prime, Galvatron, etc, who traveled back in time on multiple occasions is the end of the "Time Wars" storyline. This presents some difficulty, as there were a number of events and contradictions already in existence that must get resolved in order for the events of the Marvel Movie adaptation to proceed as shown. Most of these, however, can be dealt with through good, old-fashioned fanboy conjecture, and when that doesn't work, the admin saying, "This is our canon because we like it that way."
The Underbase Saga: The Underbase Saga is already in progress at the start of the Time Wars storyline. However, given the number of characters who are killed during it, but are shown alive in the movie (particularly Starscream himself), it is assumed that the Autobots and Decepticons realize Starscream's mechanisms earlier than they had and catch up with him before he can absorb power from the Underbase, which would then be destroyed.
Prime Body and the Matrix: By Time Wars, Optimus Prime's original body, containing the Matrix, has already been shot out into space. It can be assumed that, thanks to 'time ripples,' this version of the Matrix never became corrupt and was retrieved in a more leisurely fashion than the one in the main comic book timeline (since they didn't actually have to rush to beat Unicron, as they did in the reality where Primus was awakened).
Targetsmasters and Powermasters: A number of characters who appear in the movie are supposed to be Targetmasters and Powermasters, but are not. Hot Rod's Targetmaster partner, Firebolt, is canonically established to have died. Hi-Q is either also dead, or has merged so completely with Optimus Prime that his organic body has been discarded and he's been returned to a body that matches his original specs. In the case of other Targetmsater partners, some may be dead while others may have taken time off to raise families and whatnot.
Leadership of the Decepticons: Hints dropped in several of the black and white stories indicate that this is in contention for quite some time. However, by 2005, Megatron has retaken leadership and once more made Starscream his second in command ("Because I'm an idiot, that's why!"). Shockwave appears to have been transferred back to Cybertron, apparently not long after the construction of Autobot City (or maybe he just made a special trip to Earth for that). Since this is comic book Shockwave, he probably thinks that's the best location to consolidate power and take it back from Megatron from.
Decepticon Rule on Cybertron: The Decepticons have completely taken Cybertron by 2005. If there are any Autobot resistance cells left on the planet, they appear to have totally lost contact with off-planet forces.
There are, of course, a lot of events that do not get specific explanations, and about two decades of war that don't get detailed. But then, there are two decades of war that didn't get detailed in the cartoon, either, and yet it can still be assumed that Things Happened during them. The same reasoning applies here.
People who have suggestions for things they'd like to see filled into here are welcome to bring them forward, although we would prefer details to be focused around the characters they would be playing, as it prevents heaping too much non-canon background on anyone applying for another FC from this timeline.
