While a detail like this generally doesn't make its way into cartoons, an order like the one recently given by Emirate Xaaron is a Very Bad Sign. It indicates that things are going poorly, and is the first step towards preparing for a near-worst case scenario. In the Navy, during drills, the order to begin destroying classified information usually preceded the order to proceed to abandon ship by mere minutes (and for the record, those on Emergency Destruction teams, such as myself, were expected to stay until it was taking care of, increasing our odds of literally and figuratively missing the boat). Characters from a civilian background (such as Firebolt, Long Haul, etc) probably wouldn't recognize the severity of such an order, but more experienced combatants should be able to see it for what it is: a preparation for complete withdrawal, and an indication that they should be seeing heavy losses.
Something people might want to keep in mind while writing up the meta-sections of their posts.
A couple of notes relating to the above:
1. While the sewers/underground are rigged to flood, they are not rigged to stay flooded. This will be important when it's time to get away.
2. Some of the sewer sections have been discovered to lead into other underground transport tunnels, although the Autobots haven't had a chance to go far up them yet. ICly, the 'Bots would already know escape routes leading to them (done as part of the preparations since the idea of invasion first came to mind).
